چکیده

MOTIVATION Oxidoreductases are a fundamental class of enzymes responsible for the catalysis of oxidation-reduction reactions, crucial in most bioenergetic metabolic pathways. From their common root in the ancient prebiotic environment, oxidoreductases have evolved into diverse and elaborate protein structures with specific kinetic properties and mechanisms adapted to their individual functional roles and environmental conditions. While accurate kinetic modeling of oxidoreductases is thus important, current models suffer from limitations to the steady-state domain, lack empirical validation or are too specialized to a single system or set of conditions. RESULTS To address these limitations, we introduce a novel unifying modeling framework for kinetic descriptions of oxidoreductases. The framework is based on a set of seven elementary reactions that (i) form the basis for 69 pairs of enzyme state transitions for encoding various specific microscopic intra-enzyme reaction networks (micro-models), and (ii) lead to various specific macroscopic steady-state kinetic equations (macro-models) via thermodynamic assumptions. Thus, a synergistic bridge between the micro and macro kinetics can be achieved, enabling us to extract unitary rate constants, simulate reaction variance and validate the micro-models using steady-state empirical data. To help facilitate the application of this framework, we make available RedoxMech: a Mathematica™ software package that automates the generation and customization of micro-models. AVAILABILITY The Mathematica™ source code for RedoxMech, the documentation and the experimental datasets are all available from: http://www.igb.uci.edu/tools/sb/metabolic-modeling. Modeling of Reversible Chain Transfer Catalyzed Polymerization by Moment Equations Method

A moment equations method was performed to study the Reversible chain Transfer Catalyzed Polymerization (RTCP) of styrene in 80°C. To do this, a kinetic scheme containing conventional free radical polymerization reactions and equilibrium reactions of RTCP was assumed. After obtaining mass balance equations, three moment equations were defined for free and dormant radicals and dead chains. M...

Application of Genetic Algorithm in Kinetic Modeling of Fischer-Tropsch Synthesis

Kinetic modeling is an important issue, whose objective is the accurate determination of the rates of various reactions taking place in a reacting system. This issue is a pivotal element in the process design and development particularly for novel processes which are based on reactions taking place between various types of species. The Fischer Tropsch (FT) reactions have been used as the ki...

Kinetic Study, Modeling and Simulation of Homogeneous Rhodium-Catalyzed Methanol arbonylation to Acetic Acid

Thermodynamic restrictions and simultaneous effects of operational conditions on the homogeneous rhodium-catalyzed carbonylation of methanol are studied in this line of research. It is shown that the general NRTL-Virial model can be appropriated to study thermodynamics of the carbonylation. It is obtained that the reaction is kinetically and thermodynamically reasonable at temperatures abov...

Reactor modeling and kinetic parameters estimation for diethylbenzene (DEB) dehydrogenation reactions

Divinylbenzene (DVB) is produced by catalytic dehydrogenation of DEB at high temperature and atmospheric pressure. Ethylvinylbenzene (EVB) is produced as a useful chemical during dehydrogenation of DEB. Also some other liquid and gaseous by products is produced during dehydrogenation. A set-up has been developed to conduct the DEB dehydrogenation reactions experiments to prepare DVB at differen...

Analysis of progress curves for enzyme-catalyzed reactions: application to unstable enzymes, coupled reactions and transient-state kinetics.

There are several advantages to the use of progress curves to analyze the the kinetic properties of enzymes but most studies still rely on rate measurements. One of the reasons for this may be that progress curve analysis relies on the enzyme and the reactants being completely stable under assay conditions. Here a method is described that relaxes this requirement and allows progress curve analy...
